Metal Gear Solid 3 does not actively encourage non-violence but it will at some point punish you for killing your way through the game at that point.

Both modern Deus Ex games have achievements tied to no-kill runs, but none tied to kill runs. Idk if that's enough for you, but they're both solid games with an interesting challenge during no-kill runs.

I tried a no kill run and it was so hard. Eventually in 2 they had skills more specifically geared to no kill runs and it was much easier.

RE1, RE2, RE3, RE0 and Code Veronica all play entirely differently than anything that came after. Having grown up with the games, I prefer the top down view and slower pace of the earlier games.
RE4, RE5, and RE6 are over the shoulder and much more action oriented.
RE7 and RE8 are first person and also fairly action oriented.
All of the games are loosely connected with some characters reappearing across several games.
That said, the story is B-movie horror and has become a total clusterfuck of a mess that's almost impossible to follow anyway.

Heat Signature gives bonuses for completing objectives without killing, hurting or being seen.
Eta: I believe streets of rogue also gives bonuses for no violence
There are stealth games where violence isn't an option, usually horror games.
Monaco has violence options, but they usually aren't worth it.

Which is why LOTR has a shit ton of characterization. "Where's everyone going, bingo?" and "You almost became a Jill sandwich" don't count as quality characterization.

There really isn't. The bad guy is always an unambiguously evil corporation, the good guy is always an average Joe caught in an unexpected situation trying to survive, and that's it. Yeah, there's some lore about exactly how shitty Umbrella is if you read every note in every game, but Mass Effect this is not. You can start literally anywhere in the RE canon and you'll know what's going on. It's a simple story and it's not told in a particularly strong way.

It's worth mentioning that at least the original RE4 is pretty hitt or miss. It's by no means a bad game at all but it's my least favorite RE game because it's too action heavy without a single scary part throughout the entire game. But it seems like the remake will actually add the horror part to action horror this time.

That's way oversimplified and not at all indicative of the story of the games. The overall story is about strain after strain of a virus becoming loose and causing havoc, yeah, but there is a lot more to it.
The story spans quite a few games and if you take the stories for what they are in their respective games, I can see where you are coming from. But you also have to be able to piece it together into one narrative and it's much deeper and enjoyable once you do that.
